Looking at Baker on B-R.com while he was drafted in 2006, he only has three years of experience. Did he sign late and miss a year or was he a draft and follow?

That's still four years.
2006, 2007, 2008, 2009. It doesn’t matter if he didn’t play in all of them. For example, the protected Juan Nicasio also joined the organization, in 2006, but has only played in two of those four years. He too was still eligible.
